I think he was genuinely sorry when he wiped Donna's mind. Not sorry in he wish he hadn't done it, but sorry in he was so sorry she was in that situation and so sorry he was basically forced to do it. The way he said it had too much emotion not to be genuine.
Really, I think the times he is sorry is most often not for his own actions but for the situations those he cares for find themselves in because of him. He blames himself for those things.
I agree about Donna, and I think when he apologizes to Professor Lake because he had to remember what the Cybermen had done to his wife, he is truly, really sorry.
