Pretty sure the Time Lords in question were the ones from the War Room in Day of The Doctor. The voice asking "Doctor Who?" sounded exactly like The General, and not to mentioned that those time lords are the ones most aware of and familiar with his plan.

They don't need permission to cross through the crack. They're looking for confirmation from the Doctor that it's safe to come back through. (I'm not saying that answers any of your questions, just clarifying what the episode told us.)

Yeah, it makes utterly no sense that the Time Lords would have so fatally announced their presence instead of just sending someone through to confirm it was the right place then nipped in while no one was looking.

Everything from Impossible Astronaut through to Time of the Doctor was pretty much the equivalent of the Star Wars Prequel Trilogy.
