Question about a possible plot hole at the end of 6x06

First time posting here about an actual episode. Hope I've not made an ass of myself, lol.

This concerns the very end of the episode. So, after the Doctor makes a big deal about saving all the harmless "rebel flesh," and teaches Amy & co. that the rebel flesh shouldn't be destroyed for not being human, he...destroys rebel flesh!Amy?! And is able to? Even after he tells the other rebel flesh groupies on the TARDIS that the TARDIS has turned them into ~*~real~*~ people? Did I get all that right? Or have I misunderstood what happened?

Either this is a plot hole, or Eleven’s sonic screwdriver was set to something other than stun...which still leaves us with the issue of him destroying rebel flesh!Amy, right after he’d proven to her (and everyone else) that there’s no difference between the “real” and “rebel flesh” versions of people.

Anyone wanna explain this for me, please?

Thanks, everyone! :) I think what mainly addresses my question is I totally forgot about the solar storm from last week, which made the rebel flesh from the monastery different from rebel flesh!Amy, who still, clearly, had a connection with proper!Amy.
