At first, I thought to make the secret that Mordred was in love with Merlin. Looking back on the story now, it certainly seems likely because of Mordred's show of loyalty to Merlin after they become friends. But Mordred's secret is that he's in love with Rilian, and they've been in a secret relationship for a few years.
Also Mordred was Rilian's first when he was 16. So there's some backstory there. Mordred wanted to keep things quiet about it because of the nine year age difference, and he was worried how Merlin would react (since Merlin could see it as Mordred -- being older -- taking advantage of his son).
