They actually don't think it's the scientist during the meeting at the hotel, they think it's just the people who work for him. Tom Cruise only finds out at the end of the scene that the scientist himself, and not his patsy, is the one who has the launch codes. Because it's the bad guys wearing the M:I masks this time out. Which I quite liked as a twist. :-)

The plot actually made a lot of sense to me.

I have to say, this movie was WAY more comprehensible than the other 3 movies.
