I've suspected Whedon of plot recycling for a while now.  And I'm not complaining - I'm glad I now have a story for Book that makes sense.  Let's take a gander at the profiles.

BOOK:
Sanctimonious good guy.  Kind, compassionate, spiritual.
BOYD:
Sanctimonious good guy.  Moral, mysterious, ethical.

BOOK:

I think Book was more likely a former Operative already seeking redemption than a spy in the Serenity's midst. A few comments by TPTB have indicated that.

Yeah, that's what I think. But then I started looking at the parallels and it's possible that Whedon could have had that as a S2 possibility (rewatching the first ep there are lots of hints).

Did you read the four things Ron Glass was allowed to say about his character?

Hahaha, well, Boyd wasn't intended to be the Big Bad until the last minute, when they knew they were cancelled & had to pull something out.

Probably he was always intended to have a shady past and the nature of it wasn't solidified until later. Maybe as late as the last few episodes, maybe as early as "Belonging", when Topher has his crisis we learn in "The Hollow Men" was pushed by Boyd and Boyd makes that suspicious phone call, who knows?

They don't and can't plan everything in advance. If you watch the original pilot, certain things make it unlikely that Claire is an Active.

There's going to be a graphic novel about Book's backstory: The Shepherd's Tale. Here's a bit about it from the upcoming SFX Magazine special "The Worlds of Whedon" (not spoilery): http://www.sfx.co.uk/2010/09/26/sfx-whedon-special-preview-exploring-book’s-backstory/
