When I saw the pilot of Chuck my first instinct was that Bryce sent Chuck the files because he trusted him with them. Turns out I should stick with my fist instinct. ;) It would seem that Bryce 'ruined' Chuck's life in order to save it. I'm really curious what the Phoenix project is all about. I thought Sarah's demeanor seemed to change when she heard the name.
This was the first episode that not only did Chuck not cower when approached by Casey, but he actually stood up to him, at least with the quips. ;) Even before the Bryce reveal I think his confidence was growing.

Yes, I think they've been doing a good job of establishing Chuck's growing assertiveness as part of his character arc.
