Multnomah University is comprised of several schools: Multnomah Bible College; Multnomah Biblical Semainary; and Multnomah Graduate Studies. Every degree is Christian ministry-related and involves the Bible. MU trains missionaries, pastors, ministry leaders, etc

So from my understanding of employment law it is only religious groups and groups below a certain number of employees who have this option. Other non-profits can look for "fit" but can not be so specific in outlining their specifications.
Just say the religion you don't believe in is just as valid as the religion your employer doesn't believe in. See how long that it takes for the door to slam. Or compare Jesus to the Trix Rabbit, both imaginary.
So if I start an Atheist college, I can insist on all my staff being nothing but atheists (or at least agnostic)? Fire them for attending church on a regular basis as being against the principles of the school?

Start an Atheist School - but be sure to incorporate it according to the laws that will allow you to run it how you see fit to meet your mission - this would mean a not-for-profit setup, most likely, along with other conditions to satisfy the government. Then, set up any standards you like, within the law.
And no, you can't just fire someone under the pretense of going to church because that does not prove that they violated your conditions for being a fit atheist - you (the employer) must show cause for how this affects their job performance in a negative way. And believe it, the courts are almost always on the side of the employee. There is always more than meets the eye in questions such as these.
