Morgana suspects that he doesn't kill her because there is still a part of Merlin that hasn't been washed away yet. So she bides her time and waits, wrapped in roots and earth, until there is no Merlin anymore in Emrys and he'll cut her loose from the land. It never occurred to her that, over the centuries, Merlin learned to be cruel.
