I don't understand why Merlin is so hell-bent on vilifying Will...he's literally the only person who has Merlin's best intentions at his heart.

Unfortunately, speaking from a really personal experience, the best he, Will, can do is let his idiot brother suffer. Some people need to learn from personal experience.

Will is just looking out for Merlin even though it's really, really annoying. It's not going to change Merlin's mind but it's probably making Will feel a bit better about Arthur sharing a flat with him.
