I don't know what Arthur should do but it's clear that Merlin needs to break up with Morgana. He's already cheating on her emotionally and he needs to walk away before he makes Arthur hurt her, too.

I'm going to agree with the others that Merlin definitely needs to break up with Morgana, the poor girl has no idea what's going on. And then they need to sort out what's going on between them. It's a messed-up situation, but it's making for an interesting series :)
