You could bake the top crust separately over a foil support and put it on later, unless that screws up something you had planned.

Thank you for pointing me to that!

There are lots of different hexaflexagons -- the one she did was a trihexaflexagon (i.e. it had three faces). More complex hexaflexagons need longer strips, with more triangles. I suppose one might make one with wider and longer strips, made from shorter tortilla strips stuck together. Or... well I've got a tortilla press. It might be possible to make a really long tortilla.
