I worked my way through BSG over the last few months and thoroughly enjoyed it: Top notch scifi, although I did find I didnt really engage with any of the characters, well, not compared to FS.
Admiral Cain and the lawyer (cant remember his name) and of course Baltar rock, though. What does it say about me that i loved the most morally ambiguous characters the most, LOL?
I'm not very far in at all, so I'll have to get back to you on how engaging/sympathetic I found the characters, but I'm liking most of them, particularly Starbuck and Gaius atm (so you aren't alone there).
I find moral ambiguity generally makes for more interesting characters. We get to work out their motives and whether it's a 'good' thing to do, rather than being spoon-fed what's right and wrong. (Also, I think most people would hide the fact they accidentally brought on the apocalypse lol).
Or maybe you're just a terrible person lol *shrug*.
