idk about bart, but for nytransit if a card gets demagnetized accidentally you can send the card back to the headquarters or wherever with a note explaining what happened, and they reimburse you (eventually). at least that's what happened to my friend when she found out her purse's magnetic clasp was demagnetizing her metrocards.
