I've had good luck setting up a small file in one of the palettized formats such as GIF or PNG, filling the palette manually for that file, and then saving the file. Then you can load the color palette from that file whenever you start a new project.
It doesn't work all that well when you are working on a file in a virtual continuous-tone format like JPG, but you can do your drawing and filling in one of the other formats and then save as JPG when you're done.
