Because alchemy doesn't manipulate elements as much as it manipulates atoms. With characters like Roy, he can move oxygen from one area to another, concentrating it in one area for a big kaboom. With this in mind, it makes sense that one can boil water, because all they are doing is moving the atoms around really fast. Also, in the original anime, Ed boils water on accident at the Hughes' house. Not to mention, whenever Ed transmutes a wall or a pole or whatever, what he is doing is moving atoms from one area to another.
Apparently, alchemy can both move atoms and mess with bonds in order to change two elements into a compound or whatever.
