Is Fawkes the connexion between D's world and Hogwarts?
You perceptive reader, you! Yes, Fawkes is very important.
D's Grandfather (also known as Sofu D) is also named Count D, and he is the owner of the pet shop that D runs. Sofu D is generally very contemptuous of humans, and he's much more ruthless than his grandson, hence the remark about D's better manners. In our backstory, we've worked out that Dumbledore originally acquired Fawkes through Sofu D and the pet shop; that's also how Minerva came to know about the D's.
D is cautioning Jill against finding Severus for a few reasons. For starters, he sensed that the wand had been used in Dark Magic, which makes him wary of its owner. On top of that, he's leery of humans in general and wizards in particular, because he thinks of wand magic as destructive and unnatural. D's own magic is more like Earth Magic--much more organic.

I'm so happy that you approve of Severus' characterization. Yes, there will be much more development and catharsis for him. I adore examining characters from a psychological perspective, so there will be more of that, too. :-)

Severus will eventually emerge from the gloom, never fear. Jill's got her work cut out for her, but luckily, she's up to the task!
