The linear order's okay I think; that's how I watched it and it's nice for coherency. I did later watch it in original broadcast order and I found that more satisfying having seen it in order first. So with season two in there (if you can bear to watch the same episode re-animated eight times with slight differences) it's this.
I wouldn't say that Utena is heavy as much as the themes rely on obscure symbolism. Which in turn makes the plot somewhat of a mindfuck. It's probably one of those you've got to watch twice to appreciate.
As for Princess Tutu: The first episode is really not a good indication of where the story ends up, and I'd sooner compare it to Utena than to Tamers - without the mindfuck, though.
I got a boxset with Evangelion five years ago. Still haven't watched past episode four.
