In a cave after you get Surf - there's a stretch of river just below the electric cave (also near the house where a lady heals you) which leads to the entrance. Kobaruon is in the basement, which is only like 3 floors down, but you probably need Flash or a map to actually reach him. Apparently you need to at least encounter Kobaruon before the rest of the trio appear, because a crazy old man tells you about them after the fight. They're all really well hidden, though.
