I've been pondering this since I first saw the movie a few days ago, and then a rewatch 2 nights ago. I think he had feelings for her, but also a sexual attraction...but the machine side of him sort of, denied it? Maybe? I'm not sure I'm making much sense, but hopefully I can figure it out a bit more solidly SOON as I want to try write a fic or two for them sometime.
I'm of the opinion that Skynet would've left him physically intact, in that manner, as part of his camouflage - but that psychologically, he was too out-of-sorts to dwell on or do anything about any sexual desire. ...But I'm an optimist. XD
Were we all thinking the same thing? I agree they would have left him intact so he could fully infiltrate the Resistance if necessary. Man, that sounded so dirty.
Also of the opinion that they were outwardly present. And that they 'work' I think that his mechanical parts only served to supplement the real body.
I also believe that all his neurochemicals were functioning because of the 'alphamale' method he used his inner violence when Blair was in trouble. Not just because she was a friend, and the basic human instinct to protect those weaker. She was his mate, or the closet thing to it, and he was ready to kill those guys.

Personally, I think Skynet would have been foolish to intend him as an infiltrator so complicated that even he thinks he's human and then not have him be fully capable of anything a normal human male would be capable of. Until he got blown up, he didn't seem to notice anything was wrong with him, so he obviously HAS sexual organs. I'm sure he'd notice right away if he didn't. And they probably work just fine. If he can sweat, bleed and spit, why not everything else?
