Maybe Daniel left the island with Charlotte or something. Though he probably wouldn't because that could mess stuff up. Maybe he joined the hostiles. But then he would still be on the island... Hmm. Either he left on the submarine or he died. But I don't want to think that he died, so I'd take the first choice.
