At the end of the episode, the entire Torchwood team (Jack, Ianto, Gwen, Tosh, and Owen) take a dose of retcon to forget "Adam" and therefore destory him. They end up missing two days

I think this is one of those situations where you're just not supposed to think to hard about it. I know it's a crappy answer but in every single bit of SciFi these moments occur.

You can look at it like this. Jack considered Rhys insignificant, but because he did, he didn't entirely kill Adam and one day, he could resurface in someone else's world.
I have to admit this is one of the things that bothered me as well.
I figure that when Rhys saw Gwen was okay and didn't mention it, he decided not to mention it either. He's been through worse and I figure has a certain trust in her.
I agree with gaffangyrl. I think Rhys just put it down to yet more Torchwood goings on that he didn't entirely understand and left it at that.
I doubt Gwen would have mentioned the lost 48 hours to Rhys either and perhaps the retcon dose was enough that Gwen wouldn't have the faintest idea what Rhys was on about. Even if he had inadvertently mentioned it and not understanding what had happened would be rather vague and not explicit enough to trigger any memories in Gwen. *shrugs*
Failing that it's a plot hole with no real answer apart from letting us explain it ourselves in fan fictions, which I'm beginning to wonder is deliberate in some eps.
Well, Rhys didn't know who Adam was (Jack just said "He's with us"), Adam never actually interacted with him, and never touched him/affected his memory.
With everything else that was happening it's doubtful Rhys would have needed Retcon™ to forget some unidentified tagalong. That's my take on it at least. :)
