He wouldn't need to be CE if the evil team decided to attack him. It'd be hilarious for them to show up to get something he's studying as part of step three of their fifty-seven part plan, only for him to already have a technological version that works and hands them their asses.
...which kinda makes you wonder why Team Rocket bothers with taking over the Radio Tower and building sketchy power plants under the Lake of Rage instead of, you know, kidnapping Bill or something and letting all hell break loose.

You know, this is something I've always wondered, especially since all that skill combined with the fact that...
1. meeting him in Ecruteak before Team Rocket captures Goldenrod City means he's in the same city they're taking over 2. either way, they're holding his hometown (including his family) hostage
...technically means they can easily capture or manipulate him. Or at least try to.
I'm going to go with yours and Farla's explanation, though, because I can't think of a better reason why they don't bother. That and it's hilarious to imagine what Farla described. There really needs to be fic of this.
