It was a comfort watching that ep to think of Jack, being back with Ianto, and having some happiness. I like to think that when it was all over, The Doctor began to realise just what Jack had done and suffered. It took him a bit of time. but I'm sure he got there in the end

I think Ianto set the Doctor straight and after that he was a better friend to Jack and his team.
