He will, because as much as he misses Jack, he's a strong and capable person. He knows his job and knows it's up to him to keep Torchwood from faling apart in
Jack's absence. He can do that best by doing his job to the best of his ability as well as taking on as many of Jack's duties as he can while still helping in the field. The only problem is that the extra workload is exhausting and he can't take a day off, as much as he'd like to.

He'll be fine, but the extra workload is making him extra tired and he misses having Jack to snuggle with.

I think it was very hard, and very tiring because of the extra work, but he knows what needs to be done and he'll do it, even though he misses his captain. He wants to make sure the place is still standing when Jack comes back.
