Simple. When you're getting to the point where the characters are too powerful to be defeated, then you tell them to tone it down.

Really, this is why a lot of people prefer to have point systems with magical powers. This guy seems majorly overpowered and needs to be told to cut it out. I mean, how do you expect to fight him? It's not realistic.

When a character is impossible to defeat, or at least close enough to nigh-invincible, then tone it down.

You tell him that it feels too much, and you'd prefer it to be more like X and Y. Negotiate. Find the threshold you're both comfortable with.

Just remember he's not (at least by default) by wanting to have things more powerful. Sometimes people want to play mages that can destroy continents, sometimes it's about pickpocket having trouble fighting off a hungry rat.

I prefer to frame it positively. If a character shows weaknesses, it makes them much more sympathetic to the audience. More human, if you will, and the reader can empathise better. Likewise, a character with less strengths has more trouble solving problems, which makes the impact much more dramatic and heightens the tension.
When I RP, I usually want to make up a cool story with someone else, so we usually decide on what would be awesome for the story. Then again, my concept of an awesome story isn't all-too-different from what many of my RP partners usually want. ^^;
