So I know Howard stark is canonically not a very loving parent to Tony, or at least, in Tonys pov he isn't. But I like Howard in captain America, and I hate that he became this not very nice man to his son

No Force in the Universe Can Stop Me by notbeloved07 In an AU, instead of taking out Tony's arc-reactor, Obadiah Stane kidnapped Tony, faked his death in a "lab accident", imprisoned him, and forced him to design weapons for Stane. Bruce is going about his day hacking Stark Industries to learn more about the Hulkbuster weapons when he comes across some discrepancies in the code--subtle things, like inefficient loops in otherwise streamlined code, bizarre variable names, or incorrect comments. Intrigued, he goes through all the code of SI's weapons industry, comes up with a pattern, and finds the messages Tony has been hiding in the code. And then he goes and busts Tony out. Lots of badassery, including on Tony's part--he may be defeated, but he's not broken. (Tony/Bruce)

When Steve wakes up, it seems like he recognizes Tony, but they quickly decide it's only the resemblence to Howard. Then, after Tony picks up an artifact he shouldn't have, he realizes why Steve was so disappointed.

Not sure if this is exactly what you're looking for, but this one has Howard time-travelling to the present and working some things out with Tony. It's Tony/Steve. Twice Upon a Time, by TsaritsaElena. Here's the author's summary: Tony Stark has never had an easy relationship with his father, but when Howard Stark circa 1983 time travels to the future in a freak accident, things get even more complicated, especially since Tony is dating his dad’s idol, Captain America, and Howard doesn’t know. As they work toward a solution that will restore Howard to his own timeline, will Tony get a second chance at a father-son relationship with his dad, or is he in for more of the same unforgiving treatment from Howard? Time travel, Avengers missions, and a secret project of Howard’s: things at Stark Tower are about to get a little crazy.
