Disclaimer: I'm not in a math program. I did take what I like to call a medium in math (basically I almost had a major, but was a couple classes short).
Anyway, I think you'll be okay. If a school wants a specific course, they generally list it on their admissions requirements. Many schools are more concerned with diversity of courses outside of you major. Many schools will admit a well-rounded student that took a 300-level politics class and played in the school's marching band than a student that took every economics class the school had to offer.
I'm not sure if anyone has mentioned this, but you're going to have to take an analysis exam pretty much as soon as you get to grad school. You need to make sure you aren't going to fail it.
