Uh, yeah. Of course. Well, er, maybe. I have a feeling John pushed his dresser in front of the door after Sherlock left, just in case.

That, my friend, is a VERY good question.

I meant I don't see him as much the damsel in distress as he gets portrayed quite often in fiction.

Though Mycroft didn't hold a gun to John's head, he didn't just invite him either. First he proved he was powerful enough to control John's environment. The threat was implied, but it was still a threat -- and quite creepy.
They knew Sarah wasn't Sherlock, but they kidnapped her as well. They didn't need to, they could have simply taken John and left her. John would have been kidnapped even if they hadn't made the mistake. And he indeed was kidnapped, tied up, the full nine yards. Had they not been distracted by Sherlock, he wouldn't have been able to do anything.
Moriarty doesn't kidnap everyone. He only kidnapped 5 people. John was exactly a damsel in distress needing to be rescued by Sherlock.
Yeah, I can get why you might not like the trope, and just because you are kidnapped doesn't turn you into a weeping puddle of angst, but you can't call it OOC when it's canon that people seem to like to grab John.
