When he realizes that John never calls his sons, Alec gets a little upset. They’re his sons and, sure, maybe Manticore wasn’t a bundle of family values, but Alec knows what’s supposed to go on in a family. Like caring. He’s seen that between Dean and Sam during those brief hours they’d interacted.
He gets Sam’s cell number from John’s phone and leaves Sam a message. All is okay, is what he says, in different words that maybe say too much about how he feels about all of this.
When Sam texts back, Alec knows he did the right thing.

The scenery blends together after weeks on the road. One dinky little town looks the same as the next, then the next, and the next all over again. Despite knowing that he should have gotten bored by it all, Alec finds that he doesn’t mind the nonstop traveling, the fighting, the researching. He doesn’t even mind that he’s doing something that’s right instead of just something that feels right. If it ever gets back to Max that he’s turned over a new leaf - sort of - she’ll never let him live it down. Not to mention the whole ghost hunting thing.

The necromancer outside of Chicago freaks Alec out, though he doesn’t think he’ll actually be admitting that any time soon. Not out loud, anyway. Not to John, definitely never to his clone or Sam. Some of this shit is more fucked up than anything Manticore could ever have even dreamt up in their most off-the-wall, drug-and-alcohol-induced dreams.
Later he asks himself - what’s so different about raising things from the dead and what Manticore did? It’s all playing God and screwing with forces you shouldn’t be touching.
He isn’t sorry to see the necromancer die by his own creation’s hands.

It doesn’t make sense when John sends him away; off to hunt with Sam and Dean while John goes solo. But John has never steered him wrong when it comes to an order, so Alec doesn’t question it.
He doesn’t get how faulty of an order it really is until he met up with the brothers.
“Welcome to the family,” Dean sighs, shaking his head.
Alec frowns, not understanding.
“What he’s trying to say,” Sam explains, patiently. “Is that this means Dad cares about you too much to let you get hurt. Yay, right?”
Oh. Yeah, Alec gets it now.

He spends a day with the brothers then goes after John. He catches up with him at a dingy, seedy motel. John looks surprised to see him. Angry.
“I told you -“
“Don’t be stupid,” Alec snaps. “It’s not your job to worry about me, so don’t.”
It comes out harsher than what he wants, but damnit, this was a fucking stupid move John pulled. Sending him off to keep him safe? What kind of shit was that?
“Who’s gonna watch your back if I’m not here?”
John sighs, relents. Not like Alec was going to give him a choice.
