Best browser add-on of the month: Destroy Target by Sergi Meseguer, which strips target="_blank" out of links. I’ve been wanting this since about ten minutes after Netscape introduced frames. First get Firefox, then install the Greasemonkey extension.

Some applications really do work better if they open up new windows. I hope there's an "allow new windows for this site" option.

You can manually add the domain to an exclude list, or just right-click and choose “Open Link in New Window”. Point is, this tool makes it your choice, not the site designer’s choice.

I suspect most of the applications you’re talking about use JavaScript to do the opening anyway, so they’d be unaffected.
