I liked all the stuff you liked! But yeah, I don't think the season as a whole was as strong as season five. There's still a lot of things that confuse me about this season that I thought would come back later (like the missing three months between the first two eps) plus I don't get the Silence's point or the "question" thing at all -- are they trying to destroy the universe, to save it, what??

Yeah, I think that's my main annoyance, or one of them -- especially because that is a question that also links into Season 5. I'm not keen on having a many season mystery going on here, because I've seen a lot of those, and they disappoint more often than they pay off, IMO.
I still don't understand how this ties into the plot from Season 5 -- was it either The Silence (aliens) or The Silence (religion) who caused the Tardis to explode? If so, WHY!? They seem to want to SAVE the universe, and I think exploding the Tardis and hoping that eventually ends up with the Doctor dead is... a lot less sensical than their plan this season. And either way, it wasn't really made explicit. I'm guessing this is meant to be dealt with in Season 7, because we didn't see any efforts made to attack the TARDIS by the Silence, at least, not in the way that would cause the TARDIS to blow up. So... I'm wondering if it's not about ~the question~ but in the way where the answer results in the cataclysmic event that causes the TARDIS to explode, all time to end, and the Doctor dying to save the world. So... we've already seen the universe end and the Doctor dying in The Big Bang. And Series 6 is the Silence's attempts to prevent the fulfillment of the prophecy, which will actually lead the Doctor to seeking out ~the question~

Pretty much agree with you on all this. Especially Amy killing eyepatch lady.
I am still bothered by the little girl from the first episode of the season, though. Why would the Doctor just shrug and forget about her? Or maybe I need to go rewatch the whole season from the beginning. I have to say, River's timelines totally confuse me. I also don't get how she'd end up in prison for killing the Doctor when the only witnesses to the crime didn't know it was her doing it, and she wasn't doing it out of choice and thus couldn't actually be considered responsible for it anyway, but heyho. I guess futuristic time travelly prisons don't give a bugger about intention. What fascist lawmakers they must have.
Generally I find that the more I think about recent Doctor Who, the less sense it makes to me, but I don't care because I just love it.
