It's cryingly difficult to come up with that balance. I've been wrestling with this and failing dramatically for a while. When I went with all-pencil I did end up able to add more detail to faces in the same amount of time, though.
I note that you're using a blue pencil for initial outlines. Do you happen to know what the trick is to keep the blue from actually being scanned? So far for me that whole "non-repro" thing has been a cruel lie.
The thing with non-repro blue is that it only really works if you're scanning in pure black-and-white; in grayscale it has this annoying tendency to hover right on the edge of visibility. You can get rid of a lot of it by fiddling with the Levels tool, but for best results you'll have to clean it up manually.
Myself, though, I just do everything in Photoshop. Stuff plays a lot nicer when it's all on separate layers.
