These may be my top three, but it's impossible to tell unless I read every single transcript over again. There was just so much great stuff this season that I'll just say that these are definitely ( three good ones. )
the premier McKay/Sheppard ep of the season for me. Yes! I love The Game, because it showed how they spend their down-time together, but this one was all about the emotion.
There was a lot of great John/Rodney in S3, but if I had to pick one moment, it would be the reaction shot of John when Rodney says, "Okay, stop talking now." KILLS ME DED EVERY TIME.
I love your comment on #2, because I would have been the same way had I seen the script. I loved Sheppard's determination to save Rodney.
As for #3, I'm really surprised, too, that they weren't going to hug because OMG, best hug ever! I actually got sniffly the first time I saw it. Yes, yes, okay, maybe the second time I did, too. But definitely not the third time. Nope. Not me. That was someone ELSE making those sniffy noises.

I think my friend's wife thought I was a freak because I was actually whispering, "oh my God, oh my God" when I got to the scar-healing scene, and to her it was just a job, but man, I knew it was going to be an awesome episode.
I think I read the thing about # 3 on either DH or KH's blog or in an interview, but yeah, I know they considered not doing it, and that just would have been wrong. God, Rodney is the woobiest of the woobies in that. Those boys need hugs.
