Indeed.
1. The Malfoys, Harry Potter. Technically minor villains, but they're a perfect example because, Death-Eater-ness aside, they do genuinely love each other, which is why they end up surviving the series.
2. Spike and Drusilla, Buffyverse. Their relationship isn't exactly healthy, but throughout the series it's established that Spike is capable of feeling something like love, even before he got his soul reestablished (See his treatment of Dawn), and we get that when he makes his grand entrance. Spike is devoted to Dru, and while she's insane, she does seem to care about him.
3. Poison Ivy and Harley Quinn, Batman. Technically, only implied. But only just barely. A bit between friends with benefits and Harley's villain obsession, they serve as each other's morality pets and Ivy thinks Harley should leave the Joker because the relationship is unhealthy.
4. Lord Zedd and Rita Repulsa, the original Mighty Morphin' Power Rangers. Yes, really. They even got married. While their was a love potion involved, even when it wore off, he still loved Rita. A (much) later season even says they had a child together.
5. Jessie, James and Meowth, Pokemon. It may not be a romantic relationship between the two humans (though there's a fair amount of ship tease between the two), but they're family to each other and would clearly stick together even if they weren't a villain team.
6. Nastasia and Count Bleck, Super Paper Mario. Granted, Bleck doesn't seem aware of any feelings Nastasia may have for him, and is actually still obsessed with his lost love Lady Timpani (which ends up redeeming him). But she definitely does care, and he cares for his henchmen even as he plots to destroy the universe, Nastasia included. In fact, he saved her life prior to the game, getting her to join. Bleck's relationship with Timpani arguably counts as well, as it sparks his entire evil scheme as existence without her is not worth having, and when they're reunited she still cares for him even though he's become a little bit omnicidal.
7. MAJOR spoilers for Full Metal Alchemist:

The Bradleys, Full Metal Alchemist. This one actually goes multiple ways- while Mrs. Bradley isn't evil, and actually knows nothing about what her husband and "son" really are, both of them are homonculi who genuinely care about her, and kept her in the dark because of this. The same series also offers Lust and Gluttony, who have more of a parent-child or older sister-younger brother dynamic, but still care about each other a lot.
