Spoiler alert: Mulder's the dad.
Ha! You're awesome.

But yeah, I hate, hate, HATE the "who's the daddy" storyline. So much. I don't even care that much about the frakked up pregnancy timeline, I can ignore that most of the time. But did they really think that anyone ever wondered if Mulder's the father or not? Even if we never saw them having sexy tiems, even though we know everything about Scully's screwed up medical condition and all... for heaven's sake, we know Scully, we know these two characters. There's just no way in hell there's any other possibility other than Mulder being the father. Gah.
I know I'm preaching to the choir here, but I just needed to get this out, lol.

The scene in Mulder's apartment is SO painful to watch. I don't like Mulder being so distant, but I also get his point of view. I just want to shake them both and scream "Just HUG each other already!".
And when Scully says "Do you know what I've been through" (or something to that effect), I always think well yes, my dear, he kind of does. He also lost you once and looked at your headstone and cried for you. Oh, those two crazy kids. They're so screwed up, but I love them so much.

Actually, I think she says, "Do you know what you've been through?" (Emphasis mine.) I'm not 100% sure about that, but that's how I hear the line. That might change your perspective of that exchange a little bit.

Hmm, you may be right, I actually haven't seen the episode in a while. Will have to rewatch soon. :)
