I'll admit, I'm in love with Crowley/Aziraphale (Good Omens) and Alucard/Integra (Hellsing). But those pairings are more anti-hero + anti-hero than strict villain + hero. Those are evenly matched; they're snarky but care-- though they'd kill you before admitting it

It's also the perfect example how excellent two characters can turn out if you don't follow the ancient recipe of Good guy vs Evil guy.
Heroes have a sad tendency to be one dimensional and, quite frankly, boring. Why not add a little spice and make them, oh I don't know, interesting?
A fallen hero is much more intriguing than the knight in shining armour who can do no wrong.
