+ DATEM (another one of the "can be made from animals or plants" ingredients)
+ "natural ingredients" (again, could be anything.. dunno what they'd put in bagels, but I never cease to be surprised at the weird crap in food)
+ L-Cysteine (was usually made from duck feathers, some now might be made synthetically)
Wikipedia also says that basic bagels can contain honey, eggs, or milk, but I haven't really seen that in mainstream American bagels... having one contain some amount of milk seems plausible, but unlikely if you're getting the same problem from grocery and store-bought bagels.
High fructose corn syrup also popped up. That is vegan - but since I've almost entirely removed it from my diet, I've found that if I do eat it on a rare occasion it tends to make me feel queasy and a little unwell. It can also contain a concerning amount of mercury, but I don't think that would be what's upsetting your body in an immediate way.
Hope you're able to figure it out. :/ Maybe try making bagels at home and see how they make you feel? My sister made them once and she said it wasn't too difficult.
