Yeah, Itsuki got killed dead by what's her face, who turned out to be some android clone thing the Barbem Foundation made to keep him in line or something.
Anyway, so Ayato does indeed die. But he won the fight between Ayato!RahXephon and Quon!RahXephon. And he got to tune the world. So, what did Ayato do in those last moments he had of life as he was dying and had one shot to retune the world?
He set the world as it was "supposed" to be in his eyes. A world where he and Haruka never parted. A world where he grew up normally. He looks like Itsuki becuase Itsuki is a clone of Ayato (he just didn't inherit the Mulian genes).

OHHHHHHHHHHHHHHHHHHHHHHHH. omg thank you for that. things are much more clear now...so that's why in those flashbacks quon kept on sleeping then opening her eyes then sleeping again. and why they keep using "waking up" as some sort of double entendre. maya ended up being much more of a complex character than i ever thought was possible. actually, most of them did. so what exactly is itsuki's deal towards the end? he didn't know sayoko was a clone/droid thingy--or did he? and when he died, he saw quon...why was that? you'd think it'd be haruka...so itsuki is not mulian? oh and how come ayato has red blood if he is mulian

Barbem himself is a Mulian. His neice is also one but is too human and missed the age of being an instramentalist (as did Maya actually). He may have set it up to grab Maya/Quon but I'd like to think it was a wrinkle in his plans for immortality/retuning the world as he saw fit. Barbem, then turned this wrinkle to his advantage, seeing that it was time to truely return the world and to control the mulians meant that he could make them tune the world as he saw fit

Itsuki seeing Quon at the end is because that's who his heart really wants, even though he obviously had some past affection for Haruka. It's also debated how much of that affection was because he knew she was interested in Ayato before, just like how he tries to protect and care for Quon though she's chasing Ayato too.

makes perfect sense. it's quite similar to how makoto is after the things/people itsuki likes. using attraction to mask or substitute their sense of inferiority...*is tempted to apply to this meg, but refrains from doing so*
ok but i still don't get the blood thing O_o...and when maya was explaining to ayato about how mulian are people too but that the mulian in tokyo jupiter need to be synchronized with the dolem or something. is that what you mean by Blue blood doesn't activate until the Mulian human-host is ready to synchronize with their Mulian?
The Mulian exist on another plane of existance from the human dimension. They can only interact on this one by synchronizing with a human host. It's debatable how much that synchonization 'possesses' the human; Maya certainly doesn't seem like she has an invisible friend hanging around, but Asahina demonstrates a distinct separation.
By extension, the Ixtli of the RahXephons could be the parallel Mulians, except that they don't exist as Mulians, if that makes sense.
Dolem can be controlled when their Mulian is synched up with the appropriate human host. Since Makoto was able to resonate with and communicate with the mud-doll, it's uncertain if the Dolem are 'golems' which simply obey their appropriate Mulian, or if they are a literal extension of said Mulian. (And hence why Bahbem's Dolem/Vermillions are considered so perverse by Quon; they would effectively be soulless bodies
