Alloriana is right, Science and Industry is way on the South Side--like 63rd or 65th or something iirc. Shedd is basically just east of the loop, so you'll spend a good half hour to an hour on the CTA or in a cab; especially with Cermak/Chinatown closed on the Red Line (A bus crashed into it and ransacked it). Art Institute is still under construction, but it's not bad for first time visitors, we've got a lot of good stuff up right now. I was just there last week.

Jenn is totally on point with the Hancock. Go there. Sears is less cool.

For food, I have to disagree with Jenn on the Flat Top Grill. Yeah, it's good, but it's corporate. It's just plain goofy to go corporate on a Chicago Trip.

Lou Malnati's is signature Chicago for sure.
Try to get to Billy Goat's Tavern for some cheeseburgers.
Definately go to Too Much Light Makes the Baby Go Blind at the Neo-Futurarium (I advise as early as 10:30p to show up--and bring singles to pay for your ticket), then go into Andersonville's Clark Strip for dinner (around the corner). I live down the street, so I can give you directions if you end up seeing it.
In Andersonville, I'd suggest Andie's, Calo Ristorante or Reza's for dinner. Icosium Cafe and Jin Ju are good too. Sushi Luxe is good sushi and sashimi (But if you're going Sushi I'd suggest South Coast in the South Loop---awesome sushi (try the white dragon)).
If you end up in andersonville, go to Sweet Occasions for dessert and bring your receipt for dinner, cause it will be 20% off. Sweet O has the best ice cream in the city.

I'd also suggest Niko's for Gyros at some point. They're amazing. Niko's is at the corner of Elston, Western and Diversey. Take the Diversey bus from the Diversey Brown line... you won't regret your six dollars on gyros. They're fucking a-ma-zing.

And speaking of trains: get a 3/4/5/7 day pass, i forget the denominations and let Jenn or I or another native know where you're headed so we can give you the scoop on which CTA/buses to take, especially if oyu plan on being down in the loop or lincoln park a lot. You might get annoyed with paying 25 bucks to park everywhere or returning to your car every 2 hours.

If you do end up on the south side, there are some cool spots like Negro League Cafe (get fried chicken and collard greens) and the Spoken Word Cafe (usually have local poets, Common and Kanye frequent it when they're in town) for other cafe crap.
