The Hanso Foundation is really the Secret Board of Shadowy Figures (from Clone High, for those of you keeping track at home). The "castaways" are all clones, and their memories are being implanted into them via low-frequency radio waves, in order to make them Manchurian Candidate/Weapon X-style warriors. That's why there's so many "flashbacks", and that's why there are so many connections between everyone in their "flashbacks". The Others are scientists observing them in order to make sure the implants take, and in order to contrive situations that will "prepare" the castaways for their eventual roles as DHARMA warriors. The other weird stuff on the island (polar bears, sharks, giant underground bunkers with giant underground magnets) are likewise other parts of the DHARMA plan for eventual world domination.
