Well here are more from me. And I shall try to reply to some other entries as soon as I can.

2. Based on the novel 1984. 
The Autobot Council of Elders ruled Cybertron with totalitarian control.
Severe restrictions were put into place, deviations to the ethos of the state was punishable, lies were the mainstay foundation of Cybertron and no-one was allowed freedom of free thought. 
These were enforced by the Thought Police. Entirely loyal to the Council they ensured individuality and counter-government thought were eradicated.
Cities were kept enclosed. Considered safe havens from the rebels and the warmongers. Entry to and from the cities was strictly prohibited unless with full and complete paperwork provided with seal of approval by the Council core.

A. Prowl and Shockwave are amongst the Thought Police. But Prowl unlike his comrade can see beyond the logic.

B. Jazz and Bumblebee are amongst the Ministry of Truth who spread the falsehoods and change history as and when the tides of change occur. Bumblebee is young and naïve though and Jazz must protect his protégé by using the skills he has gained in journalism to keep him safe and away from suspicion when his idea‘s go against the very government they serve.

C. Prime is nothing but a Figure-head to the Council. A face all of Cybertron associates with their world today and it’s harsh and definitive laws. He is their God. Prime though in reality is anything but what the Mechana expect from a God. So he is only doled out for show and locked away for the rest of the time.

D. Away from the cities the Council has much less control, to keep the dissenters at bay they leave each City surrounded by armed guards. It’s here on the outer edges that the Guards have a better view of the truth beneath the lies. So to ensure continued obedience they are tagged with an EMP collar that can be initiated at any time to extinguish the wearer’s Memory and/Or Spark by a push of a button. 
Sunstreaker and Sideswipe are two guards who find themselves as collared pets to the regime. Outwardly fighting to protect the cities from invaders, Inwardly fighting to keep alive.

E. Wheeljack is classified as an enemy of the State. His radical idea’s are considered dangerous to the Council. But his current whereabouts are unknown. Suspicions lies that someone is harbouring the fugitive. No-one suspects, Mirage, the son and heir to one of the very Council members to be protecting him.

F. The Ministry of Truth leads the cities populous to believe Megatron a ruthless and dangerous mech. One who intends to destroy their way of life and even their very own to achieve control himself. Megatron’s intention though is to free Cybertron but the Council leave him little choice but to fight. The populous already poisoned against him leaves him with no other option. Diplomacy would be fruitless so war is the only way.

G. Within the Ministry of Love those who fail to fit into society are taken to and tortured or mind-altered. It is here that Ratchet finds himself hating being a medic. It is his job to fix and mend Cybertronian’s after a torture session only so the torture can begin anew.

Ratchet can also see this taking a toll on his assistant First Aid. It’s killing the pacifist on the inside and while Ratchet sends back mechs to be tortured he watches as First Aid slowly deteriorates in guilt.

H. Red Alert’s glitch proves most beneficial to the Council. It’s easy to manipulate him into thinking what he is doing is right. And Inferno makes a perfect manipulator. So Red Alert is put in charge of a sector of the Thought Police.

I. Skyfire works on scientific research for the Council. But his old friend Starscream, who is part of Megatron’s resistance wants to save him from the cold grip of the Government. He is even willing to go so far as to secrete himself onto the research team.

J. ThoughtCrime. It is Soundwave’s job as part of the Psychic collective to keep an eye on the thoughts of the populous. Anyone caught thinking in opposition of the Council’s will is to be immediately sent to the ToL. But the truth is that Soundwave is in fact a spy for Megatron. It is his duty to protect the mechana’s thoughts by actually blocking and diverting the other Psychic’s abilities.

K. Swindle works for the Ministry of Plenty. It controls trade and goods. Swindle can’t resist taking a little off the top here and there though. But some of his workmates notice, (other Combaticons) and can’t help but want in on the deal too. So they threaten to out him to the Thought Police if he doesn‘t pay them a cut for their silence.

L. The Stunticons are permanent residents of the Ministry of Love. They are the guinea Pigs for various new torture methods. The pains they have endured has made them unstable. Motormaster has found a niche, he hates pain against him so likes to doll it out in turn to his fellow prison mates. Wildrider is certifiably insane, he gets off on the pain and laughs at the torment of others. Deadend sees no hope in their situation, he accepts his fate. Breakdown is a nervous wreck because of it, everything makes him on edge and he believes they are forever watching him. Drag strip is the only one close to being sane, he tries to get by, by being a tough braggart, trying to prove he is better then the rest, to pretend it doesn‘t effect him but it does.

M. Flyers are considered a big risk to the Council. But they can also be a big gain. Spreading the lies faster and between cities, transporting goods and keeping the heads of each City informed of current news and very useful aerial fighters in battle. Like the guards on the outer edges though they are EMP collared due to the sensitive information they can carry.

N. Thundercracker and Skywarp specialise in air combat and are a popular duo to send into battle against Megatron’s army. More so because they WERE part of Megatron’s army until they were captured. As a double measure to ensure no attempted betrayal, along with the EMP collars they have been reprogrammed to a degree.

3. We have A-3 (Alpha Trion) and Elita-1. What happened to A-1 and A-2 and if Elita is Elita-1 surely there is a 2 and 3 and 4 so on?
A.
Well A-1 and A-2 unlike their younger sibling still remain entirely loyal to their Quintesson masters.
B. 
As for the other Elita’s. Is Optimus hiding a harem? ;) Or are there other Femme factions hiding on Cybertron?

4. Soundwave left Megatron for Shockwave but now one of his cassettes are missing. And what’s that in the cauldron of red-hot energon over there?

Well exchange drawn for made and insert a Transformer saying it.

6. The Dinobots, Aerialbots, Protectobots were, despite fighting in war, still young and so protected as best as the older Autobot warriors could. Unfortunately over the fence with the Decepticons, the Stunticons don’t have anyone to see them (or care) for the children they actually are.

9. Transformers/Thunderbirds crossover
The Tracey family are in fact Cybertronian’s. 
The Thunderbirds are their real forms and the faces of the humans are but holo-forms. Or cyborg creations in which they have transplanted their consciousness too.

10. Movieverse:
When the Allspark was destroyed it sent an energy pulse across the Globe, now all the women who were pregnant during the time start to give birth to the next evolutionary stage of humanity.

11. Reading Chip ’N’ Dale fanfics and suddenly thought of this.

12. In Cybertronian society, there are four sorts of names. Your youngling name, your war name, your nickname and your Private name.

13. What do the old bots do when the war is over? End up in an old Transformer’s home, that’s what!

14. The humans get killed and the Autobots rejoice! Halleluiah!

15. What if Energon made from Earth resources was tainting to Cybertronian bodies? And the effects of continued use start to affect the Earth bound Bots.

16. Shockwave rebels against Megatron. He feels that Megatron’s latest plan is detrimental to the well being of Cybertron.

17. The Stranger Crossover:
Perceptor was a nasty piece of work for the Decepticons. He left and joined the Autobots, hiding his past history and rewriting himself as a mild mannered Scientist to escape potential persecution for his crimes (He has a scientific background anyway but as a torturer and experimenter) . His friendship with Ratchet and Wheeljack a ruse to further hide his past. 
Unfortunately one of the Autobots has found Percy has connections to one of the Decepticons who could reveal the truth of his past.
Perceptor needs to get rid of the snitch without suspicion turning (accuratley ) on himself.

18. Catch-22 Crossover.
Grab all flying Transformers (or as many as you can fit into a story), shove them onto a planet together and give them an enemy that they have to work together to defeat.

19. F for Fake Crossover.
Desperate for money the Twins were prepared to do what was necessary. For Sunstreaker, he is a struggling artist. His pictures not selling enough to keep him and his brother above water.  So he resorts to Art forgery. However it backfires and he finds himself owing money to the dealers and a whole lot more.  Sideswipe is unaware.

20. One of the Autobots discovers they are in fact a child to two of the Decepticons. On discovery the parents request their offspring back, and in accord with Cybertronian law the bot in question is underage and still under jurisdiction of their parents. So Optimus cannot refuse the request or go against his very Autobot ideals.

21. The idea of a Decepticon and Autobots producing between them is abhorant in Cybertron society. The child would be considered a half-cast. So what do a loving pair on either side of the war do when one of them gets pregnant?

22. What would happen if a Cybertronian gave birth to a fleshy?

23. Starscream’s voice is a focus of amusement. And there is a very good reason for why it is so high and annoying. PUBERTY!

24. Soundwave and Blaster are the parents. The Cassettes, the children… WRONG! It’s the other way around!

25. He who laughs last, Laughs longest.

26. Why do some bots have masks? This is because they have a secret identity.

27. Following on from 26, Soundwave as The Joker, Blaster as Batman.
