I would assume it would be at the captains discretion. As long as it didn't interfere with the running of the ship or the officer's duties.
Historically there has always been civilians on the Enterprise. Some of the support staff are civilians. And as we have seen from ST:NG children, Wesley Crusher, are on board also. I would guess families are allowed depending on the mission.
Civilian support staff and families aboard were new innovations when Picard took command of the Enterprise--he mentions several times in the first few seasons how uncomfortable he is with it. If you watch TOS, both series and movies, the only people you ever see aboard who are not Starfleet personnel are guests or there for a specific mission or what have you.
Fraternization rules haven't been addressed much. The only thing I can think of is when Captain Picard briefly tried to date a scientist stationed on the Enterprise. They broke up because Picard didn't want to be in a relationship with someone he might have to send into danger, but it was handled in such a way as to imply that it was fine as long as neither of them used/abused the relationship or let it get in the way of their duty.
Spock and Uhura could get married on board, but would have to leave if they had kids as families weren't allowed aboard starships until TNG days which is a century in the future, and I can't imagine this more militarized Starfleet being more lenient about that than the original version was.
Hopefully this won't be seen as just wishful thinking, but I'd like to think that with this new alternative timeline, one way to make an interesting plot would have a Spuhura marriage and developing family be the foundation for what's to come in TNG...perhaps? Yes? No?
Aw yes. I can imagine Kirk fighting like hell for S/U + baby to stay onboard and it would be interesting for Spock/Uhura's relationship to have a kind of domino effect that triggers changes in Starfleet regulations happening earlier than in the original timeline. That's the beauty of this new timeline, anything is possible. :D

When asked about Spock/Uhura possibly getting married, one of the writers slyly dodged the question and says that they haven't asked the characters yet. I take that as a good response. I mean, he didn't rule it out. :D
If the rules in the altered timeline are the same as TOS, then it seems there's only a rule against the captain having a relationship with a crewmember - when Kirk's affected by the virus in The Naked Time he rambles "I have a beautiful yeoman, Spock... you can notice her, you're allowed to notice her, but I'm the captain..." In Balance of Terror a couple are getting married on the Enterprise, and it's mentioned that the prospective husband outranks his fiancee (he jokingly says "I'm still your superior officer, mister") so there seems to be no problem with it.
Unrelated question: Do you think Winona Ryder was aged in the film to play Spock's mother because they plan to use her in the next film as a flashback or possibly dreams for Spock?
There was originally a scene of Spock's birth - there's a shot in the trailer of Amanda reclining on a couch that's not in the film - but it was cut.
