Axel, in this deviance, has Riku's power of intuition-- that is, his ability to sense darkness. Being immersed in darkness for so long allows Axel to be able to ‘smell’ the dark side of people. This means that he can tell when someone is using an illusion to be someone else (such as Kairi pretending to be Naminé), just how much dark and light is in a person, and the presence of a Heart.
