The girl, believed to be five years old, was pulled from the water at Spotswood at about 9.30am AEDT, Melbourne's Herald Sun reported.
She has been flown to the Royal Children's Hospital in a critical condition.
Witnesses told police they saw a man stop on an inbound lane near the top of the West Gate.
He threw the child into the waters below and then drove off, they said.
Police were investigating how the incident happened.
