The Eagles owed Gandalf a favor. However, the favor was not big enough that they were willing to fly him into Mt. Doom and risk their lives doing such. The Eagles would have had to fight their way in and lost many of their number, especially to the lead Ring Wraith who had that flying monstrosity.
Now, when it came time to save Frodo and Sam the Wraiths are distracted by fighting that's going on elsewhere, Sauron's seat of power has been destroyed with the ring, and it's actually relatively safe for the Eagles to swoop in and save these two Hobbits.
Every time I see the argument that the movie should have been over so quickly, the above flashes through my mind. I think my reasoning is sound.

But I have seen and read The Hobbit. However, if you haven't read the books please understand that any questions might be answered later, possibly.
