Timeline: After 4.13 (Journey's End) for Rose, Martha & Mickey (AU after that). After 6.02 (Day of the moon) for the rest of Doctor Who.
Alternate season 4 for Primeval (but spoilers for the entire 4th season! Most of season 4 happens, just a little differently).
After Children of Earth for Torchwood.

Martha & Becker meet at a bar. They quickly fall for eachother and have a one-night stand.
But afterwards he never calls (thinking that he loses everyone he cares about anyway and that Martha is better off without him).

after episode 4.02 of Primeval:
They meet again when a dinosaur is lose in London.
Martha then joins the ARC.

While investigating a strange occurance Mickey Smith runs into the ARC team.

Once at the ARC Mickey takes an immediate liking to Jess.
----- -----
Martha & Mickey are surprised to see Rose come through an anomaly.
Rose tells Martha & Mickey that the Doctor left her with the other Doctor in the alternate reality; and then how the other Doctor was killed by dangerous aliens.
Following those aliens she ended up back in this reality and is trying to find and stop them now. But she doesn't want the Doctor involved because he abandoned her.
Martha & Mickey promise to help and convince Rose to join the ARC since they will need help against those aliens once they find them.

Rose sees a picture of Stephen Hart in the ARC, whom she knew while growing up and had a big crush on.
Abby then tells her that Stephen worked for the ARC and how he died. Hearing that Rose is devastated.

Emily & Ethan arrive through an anomaly to get medical help for their sick friend Charlotte.
When Charlotte dies Ethan turns on Emily, blaming her for their friends death.
Only the ARC team's appearance keeps him from going after Emily right away.

After Becker is injured by a creature Martha takes care of him and they finally get closer again.

After Emily is kidnapped by Ethan Rose and Matt try to find her.
In the meantime Abby, Connor & Mickey deal with an anomalie, hostile villagers and deadly creatures.

Once Rose found out that Stephen's body was never found - presumably eaten - she makes a plan to rescue him.
Martha calls the Doctor and he takes her and Rose back in time to save Stephen.
When the Doctor sees Rose hug Stephen he quickly leaves.
After the Doctor leaves Rose behind once more she starts to think that it might be time for her to move on.
There is another guy she cares about a lot after all, and he is finally back in her life.

While trying to catch Ethan, Becker walks into a trap. Martha has to disable a bomb to save him.

At Jenny's wedding Mickey saves Jess from a prehistoric wolf.
Afterwards she finally agrees to go on a date with him.

Danny comes back through an anomaly in an abandoned prison. Then Ethan shows up, wanting to leave through the anomaly.
When Danny & Ethan meet it turns out that Ethan actually is Danny's lost brother Patrick.
At the prison the anomaly is acting up, multiplying itself. Abby, Connor, Stephen and Rose try to figure things out while the others go back to the ARC.
Connor finds out that there are two anomalies in the same spot. They then separate and lock them.
Afterwards Connor and Abby leave for the ARC.
Becker locks Ethan (Patrick) up in the ARC and Matt intorregates him, thinking that Ethan is manipulating the anomalies.
But he soon finds out that Ethan has no idea what he is talking about.
Danny talks to Philip Burton and becomes suspicious of him.
Ethan then escapes, takes Emily hostage and shoots Becker with an EMD gun twice.
Martha & Mickey find Becker unconcious and in bad shape. Martha takes care of Becker, while Mickey goes after Ethan.
Back at the prison Ethan forces Stephen & Rose to open the anomalies.
Then he shoots them with the EMD gun and cuffs Emily to a pipe. Releasing a creature he leaves through one of the anomalies.
Emily manages to knock the creature out before it can kill anyone.
Mickey, Danny & Matt arrive.
Danny warns them about Philip Burton before following his brother through the anomaly.
While Mickey checks on Rose & Stephen, Emily & Matt say goodbye.
Even though it breaks her heart Emily leaves so Matt can work on figuring out what will go wrong with the anomalies without being distracted by her.
At the ARC Connor figures out that the anomalies are becoming dangerous.
He tells Burton about it, who takes him to a Prospero Industries building to talk about it.
Once there it becomes clear to Connor that Burton is manipulating the anomalies to use them to produce energy.
Burton wants Connor to help him, but Connor refuses, thinking that it is too dangerous.
Burton gets angry and locks Connor up.

The anomalies are out of control, multiplying over and over, threatening to cover every inch of the planet.
Realizing that the world is in danger Bad Wolf takes over Rose and closes all anomalies.
Afterwards Rose collapses.

Rose is still recovering in the infirmary when soldiers come to take her to Prospero Industries.
Martha tries to stop them and gets taken hostage, too.
Having heard about what Bad Wolf did, Philip Burton wants to examine Rose.
Since Martha has been taken as well and Philip knows that she travelled through time he decides that he might as well check her out, too.
Because of Danny's warning Matt and Mickey figure out that Burton must be behind the kidnapping.
The team goes to get Martha, Rose & Connor back.
After finding Martha, Rose & Connor the team has to fight and fire their way out of Prospero.
In the fight some of Prospero's projects get destroyed and explode. Eventually the whole building blows up.
Neither Burton nor Matt make it out in time.

Weevil attacks are getting more frequent in London and people are disappearing.
Rose is convinced that the aliens she followed from the alternate reality are responsible. They commanded Weevils and took people in the alternate reality, too.
After telling Martha and Mickey they go to Lester together.
Lester is less than thrilled that they want to chase after aliens, especially since they have no more team leader, no private funding and he is busy sorting out if the ARC has to move out of its current building which was owned by Burton.

In 1868 Emily is tired of her life, then she meets Jack Harkness, who is once more lost in time after an unsuccessful try to travel by vortex manipulator back to Torchwood in the 21st century.
To Emily's delight Jack has travelled in time as well, and promises to take her back to the future as soon as he fixes his time travel device.

Martha, Mickey & Rose get into a bit of trouble when alien hunting in their free time.
Luckily Emily and Jack show up just in time to help.

When Emily finds out about Matt she is devastated. Jack tries to help her and offers her a job at Torchwood so she will at least have something to do in this time.
Then Jack goes to talk to Lester about a cooperation of Torchwood and the ARC.

Jack goes to visit Gwen to talk to her about Torchwood. She then tells him that she lost Rhys and her unborn baby in a car accident.
After that Jack asks Gwen to go with him to London to restart Torchwood 1. She agrees.

Rose is feeling sick, but when she gets a call that the others have a lead on the aliens she goes with them anyway.
While trying to get into the alien's hideout Emily, Jack, Gwen, Martha, Mickey, Stephen, Becker & Rose have to deal with some Weevil guards.
Once inside the aliens hideout Jack & co run into the Doctor, Amy & Rory. They have a happy reunion until they meet the aliens and witness one of them feeding on a human (which had gone missing before). The human litterally gets the life sucked out of him. After witnessing that not even the Doctor objects too much to shooting the aliens.
After the alien threat is finally over Rose suddenly collapses, then starts to glow.
Due to Philip Burton experimenting on Rose before she was rescued, she is starting to lose control over Bad Wolf's power.
Realizing that he hadn't managed to take all of Bad Wolf out of Rose the Doctor wants to take the power into himself again. Rose refuses, since he could die, while she - like Jack - can't.
The Doctor isn't sure if he should believe Rose that she is immortal, but then Amy tells him that this isn't when he will die.
Though surprised and shocked the Doctor reluctantly agrees not to intervene.
Rose eventually manages to regain control, but is very weak from the powerloss and dies. Stephen is devastated and the Doctor furious at himself for not doing anything to prevent it. But then Rose wakes up again.

When Emily tells Jack how much she misses Matt and that he was actually from the future, Jack asks the Doctor to take Emily to see Matt, thinking that that might help her.
Emily is happy to see that the future has changed and that Matt accomplished his goal. But when she sees him she realizes that he wouldn't even recognize her and decides to leave.
Before Emily can enter the TARDIS Matt spots her and recognizes her after all.
They have a happy reunion and Matt tells Emily that there was a shielded anomaly at Prospero, through which he escaped just before the building blew up. Matt then decides to go back to the past with Emily to rejoin the ARC, since he feels out of place in this changed future anyway.

Rose and the Doctor finally talk and he asks her to travel with him again. Rose declines, not sure if she is ready to completely forgive the Doctor for abandoning her yet.
But she tells him that one day she might go with him again.
Stephen saw Rose & the Doctor together and thinks that she will leave with him.
Instead she tells Stephen that she is staying and wants to be with him.

Torchwood & the ARC have merged.
Jack is officially in charge of Torchwood business and Lester of the ARC's.
There are two teams who deal with anomalies and alien threats.
Martha is in charge of the infirmary and sometimes joins a team.
Jess is the fields coordinator.
