The only one that I've seen that doesn't have him under the control (or playing host) of something is Slow Decay (in which the author's note in the audio version does reveal that he considered Owen, but decided on Rhys).
Although...having watched Fragments, the events of Slow Decay take on a bit of a new meaning. Marianne's death from alien parasite serves as a bit of unintentional foreshadowing (backshadowing would be a more appropriate phrase, since it's part of his backstory, but we'll say foreshadowing anyway) Katie's death from a different kind of parasite there.
Slow Decay is indeed the one with the weight-loss clinic, yes. *nods*
The fact that as soon as Marianne dies, Jack is already ordering Owen to cut her open and get the parasite out of her, knowing that the pair of them were getting close...it says a lot about their relationship.
There's also the epilogue, where Gwen asks Jack if Owen'll be alright, that he took it pretty hard and Jack says that he always does, implying that this isn't the first time he's had to cut open a girl that he was fond of (leading into my theory of exactly what he did on his first day).
He doesn't, to be honest. But of course, we're well aware that he's the real Woobie of Torchwood, even if Ianto cries more about it, so it's fine.
