Well, first, season 3 is 20 years after the events of this story, and a lot can happen in that time, including the breakdown of a marriage that may not have been a nightmare to start with. I think, as you suggest, she changes her mind about who is responsible for her marriage to Thornton as the years go by. Selective amnesia, lol.
Second, I think Isabella embraces the idea as her part in the tale of the Gisbornes. That is, as a woman, there's a limit to what she can do to help her family, and this is how she's going to do it (hence the allusion to Becket's sisters).
Also, I didn't write about this, but I suspect Martin convinced her that this marriage wasn't such a bad thing. She's a girl with no means, and a wealthy man wants to marry her and will keep her in a lifestyle more suited to her noble birth. (This part, at least, seems to be true. Her clothes and her haughty manner both suggest a woman of considerable wealth and influence, although not a happily married woman).
