About categories, I think we'd at least have to split up the het and the yaoi since there's been repeated complaints over the fact that people request yaoi. But I think we should put yaoi and yuri in the same categories. If you like one kind of gay, I think you should be open minded enough to at least tolerate the other

I'm okay with this, I'm not sure about dividing the shipper categories, and I'm not sure how the yuri fans will feel about it being in with yaoi since it is less popular and would be hard to find among the yaoi prompts (though that means more categories still) but I would be personally okay with this and I am happy it is dividing things by explicitness and gender preference rather than individual kink, as I object strongly to the latter

What exactly would go in this category? When I hear ecchi, I think of dirty old men (Brooke?) or teenage boys obsessing over panties and boobs (Chopper obeessing over Robin's boobs?). And crack... out of character?

I see odd naughty prompts that aren't pairing like dealing with Brook's panties thing or other things linking Chopper with sex without any indication that he's in a relationship, and I wondered if they truly belong in kink. Crack could go in gen or whichever pair, but sometimes it has sexual references without being pairing. It's not deeply important, it might only be a small category, just those were the last things I could think of that might not fit anywhere obvious.

I'm honestly not sure about Brook. I don't see people complaining about him but I think he should be treated the same as Chopper for shipping purposes
I think he causes less fuss because a)he's not underage and b)he's human. Just a dead one.
But yeah skeleton porn probably wouldn't belong in with the "mainstream" stuff either. I like your suggestion of allowing him and Chopper in the romance section as long as there's no sexual content, since nobody's complaining about PG fics with either of them anyway.
